Not those phases. Phases during the activation of a card. Some cards have a certain priority which means they can be activated first or last and what not. You can also choose the order of the activation of a card depending on their activation speeds. This rule mainly applies to cards that activate at the same time with the same speed.
For example 'Spell Speed 1' cards include manual activation of effects known as 'Ignition' these are the lowest tier of effects. Then you have 'Spell Speed 2' cards such as quick-play spell cards, trap cards and some monster effects that can be activated when another card is activated. Then you have 'Spell Speed 3' cards, the Counter Trap cards.
In a chain, SS3 cards take priority over SS2 cards which take priority over SS1 cards. Because of this, you can not chain a card which has SS1 on a card which is a SS2 card. The only time a Spell Speed 1 card can be activated is when it starts a chain. Normal spell cards or monsters that have an effect when summoned are counted as Spell Speed 1. As counter trap cards have the highest priority, they can only be countered by another counter trap card, unless stated otherwise. Also in a chain, the card that is activated first, has it's effect activated last.
Most of the monsters fall into the spell speed 1 category now and rulings have slightly changed now that Kevin Tewart screwed the rules. (Yes, he has the money and power to do that in the TCG)
