Hmm.. I second what Ignis said.. Mega Garchomp/Mewtwo is ridiculous >_>. I do hope they balance that with some stat drawbacks or something.
But I must say..I LOVE those fossil Pokemon! A Mini T-Rex! <3
And to be honest..I'm sort of disappointed by Fennekin's evo.. What's with that stick..is it going to become a Witch in it's final evo >_>;

This means that there's no additional hurdle or challenge to having mega-evolved Mewtwo in comparison with any other mega-evolved Pokemon.[MENTION=2]Ignis[/MENTION];

About mewtwo,I think megaevolution is not bad.Because the pokemon who want to use megaevolution must have an item.In a battle,What item does pokemon have is very important.If mewtwo want to do that,an item that mewtwo has will be limited.
In addition,this is just my guess,If pokemon want to use megaevolution,that pokemon have to use 1 turn to do it.
Legend pokemon can't paticipate almost battles.If Legend pokemon can participate a battle,there is Kyogre in this rule.

But you're correct -- most legendary Pokemon (except the secondary ones, like the trio in each series) are barred from most typical tournaments, including in-game ones such as Battle Subway or the PWT. I guess that fact alone already diminishes the value in using legendary Pokemon, megaevolution or not.
